Best PEO for nonprofits

A nonprofit shopping for a PEO is buying the same product as any small employer: a co-employment arrangement where the PEO runs payroll, remits employment taxes under its own EIN, administers benefits and carries part of the HR compliance load, while the organisation keeps control of its mission, staff and day-to-day decisions. What changes is the buying criteria. How a nonprofit moves onto a PEO

  1. Map what you actually need administered. List headcount, states of employment, existing benefits, and any grant or funder rules that constrain payroll reporting. A PEO quote is only comparable to another quote when both are priced against the same list, so write it down before the first sales call.
  2. Ask the unemployment and tax questions early. Many 501(c)(3) organisations may reimburse state unemployment claims instead of paying the tax, and moving onto a PEO can change how that election works in practice. Ask each candidate PEO in writing how it handles unemployment for reimbursing nonprofits in your state before you compare prices.
  3. Compare the full invoice, not the headline fee. PEOs price per employee per month or as a share of payroll. Get the administrative fee, benefits costs, workers' compensation, and any setup or exit charges as one written total per employee, then put the candidates side by side on that number.
  4. Check certification and references, then transition. Prefer a PEO on the IRS certified PEO list, since certification carries bonding and federal employment tax liability rules that protect the client. Ask for references from nonprofits of similar size, agree a cutover date at a quarter boundary, and read the service agreement's termination terms before signing.

Why nonprofits use PEOs at all

The typical PEO client is a small employer without a dedicated HR department, and most nonprofits fit that profile exactly: a handful of staff, a director wearing several hats, and no one whose job is payroll tax deadlines. Under co-employment the PEO pays wages and remits employment taxes under its own EIN and issues the W-2s, which takes a recurring administrative burden and a real penalty risk off a small team. The industry trade body NAPEO reports that more than 200,000 businesses use PEOs, and the typical client has between 10 and 150 employees; nonprofits in that band are buying the same leverage.

The second draw is benefits. A ten-person nonprofit buying health insurance alone gets small-group pricing and a thin menu. Inside a PEO's plan the same organisation can often offer staff a benefits package closer to what larger employers provide, which matters in a sector that competes for talent on mission rather than salary. The trade-off is that benefits inside a PEO are the PEO's plans; if the arrangement ends, the plans go with it, so the exit terms in the service agreement deserve as much attention as the entry pricing.

What is different for a nonprofit buyer

The state unemployment question is the one genuinely nonprofit-specific item. Some 501(c)(3) organisations elect to reimburse their state for actual unemployment claims rather than pay the state unemployment tax, which is usually cheaper for stable teams with little turnover. How that election interacts with a PEO's own unemployment account varies by state and by PEO, and getting it wrong can turn a cost saving into a cost increase. This is a question for the PEO in writing and, where the amounts matter, for a professional adviser; nothing on this page is legal or tax advice, and the service agreement you sign is what controls.

Funder and board reporting is the quieter difference. Grants often require payroll allocation across programmes, and a PEO's standard reports may not split wages the way a funder wants them. Before signing, take a real grant report you have to produce and ask the PEO to show which of its reports feeds it. A PEO that cannot produce programme-level payroll allocation will push that work back onto the bookkeeper you were trying to relieve. Certification is the last check: the IRS certified PEO programme requires bonding of 5% of the CPEO's federal employment tax liability, with a floor of $50,000, and makes the certified PEO liable for the federal employment taxes on wages it pays, which is exactly the protection a small organisation wants.

Can a nonprofit use a PEO and keep its tax-exempt status?
Co-employment does not change what the organisation is; the nonprofit remains the operating entity and keeps its exempt status. The PEO becomes the payroll and benefits administrator under the service agreement. Confirm with the PEO how it reports wages for a reimbursing 501(c)(3) in your state, and take specific questions to a professional adviser.
What does a PEO cost a nonprofit?

A PEO administers employees.
